I've been trying to enter newly resigned employees in the Alphalist Data Entry, but I can't seem to save it. Once I reopen the Alphalist Data Entry, the record vanishes. How can I resolve this?

Try launching the software as Administrator. For modern operating systems, if you launch an application without Administrator access and it's installed on System partition, then all the changes you make will vanish regardless if the Save function was used or not.
Right click software and choose Run as Administrator then try entering the data again.
If you keep encountering errors, re-install the software, but only after you've backed up the data.

The software works with account and each company is assigned to a specific username. Visit the additional answer to create another account. After you have added another account, you will have the possibility to add another company in the database of the application. This appears to be the only way since no other info is found on Google or on the developer's page.
There is a PDF file on one of the websites listed on Google that explains how to generate files with Alphalist Data Entry application. Access Google Search results and click on the RMC 5-2014 - Bureau of Internal Revenue file. You might need Adobe Reader or any other compatible PDF reader to open the file. The process to Generate the files is explained in the file.

If you have the application, try to log-in as Administrator using admin and admin as username and password and then click on the Utilities button. A new window will open then click on Add New User and fill the details. Go back on the main menu and click on the Change user.

Unfortunately, there is no information on its official webpage to help you recover your lost username and password. Therefore, the only solution you have to recover your account information is to get in touch with the developer at: [email protected] and ask him for help.
